The publish vector tile tool is only for the full scope of the data. Especially for GDB data, it will contain the data in branch version. These days I met this issue. My GDB has more than 300 branch version and in some version which one I do't know contains data out of the administration scope. So expect the tool has the setting for data scope to publish , not the full scope.
