Your idea sounds similar to this idea currently in product plan: ArcGIS Pro - update a webScene

Can you take a look at this idea and let me know if this meets your requirements? If not, can you describe the workflow you are trying to achieve?

This is coming in ArcGIS Pro 3.0.
