Support says: ...the Esri Inc analyst confirmed that the correct procedure to delete the entire domain with multiple codes before saving the changes is clicking twice the domain header row and then right-click, selecting "delete" and the domain along with all the codes will be deleted.
That behavior is unexpected/unintuitive, but it sounds like it is working as designed.
Idea: Right-click a row header once in the domain or domain value (code/description) section to delete that specific row, before saving the domain.

Thanks for the idea @Bud, You're right its a bit unexpected for that coded value row to get deleted, and fits the characteristics of a bug. We'll take a look at it.
The key to reproducing this is that you need to attempt it with an active cursor in the coded value table. As long as there isn't that active cursor, a single right-click will open the context menu to delete the whole domain, otherwise it will delete the row with the active cursor.
So the double click you're seeing is one click to finish the input in the coded value table, and then a single click to open the context menu. You could also hit enter instead of that first click.
