Hello everyone,
I am working on an Instant App with the Swipe functionality. The goal is to compare historical maps with one another.

Hi @AlixCL,
Are you using ArcGIS Online or ArcGIS Enterprise?
Hi @GlenterpriseUK,
I am using ArcGIS Enterprise. Is Instant Apps different between ArcGIS Online and ArcGIS Enterprise?
(I posted here because there seem to be more users active on this channel)
I think the most reliable solution is, to create a dedicated web map containing only the historical layers you want users to compare and any necessary reference layers. While organizing layers into Group Layers may improve the map structure, it generally does not remove individual layers from the Swipe layer selection list. At this time, Instant Apps Swipe does not provide a built-in option to selectively exclude layers from the Swipe tool while keeping them visible on the map.
Thanks @MohammedSubair,

That’s a shame, I hope future updates will make this possible.
Adding to @MohammedSubair comments, until 12.1 Group Layers are not supported in the Swipe functionality on Instant Apps
