Since the October ArcGIS Online update, I've encountered a new error in web scenes for both existing and new datasets.
The error does not appear right away when data is loaded in a web scene; it takes varying amounts of panning and zooming before it appears. It can appear for any of the seven line hosted feature layers and/or a hosted point feature layer. When it does, the features in the layer still draw in the scene, so data access is still occurring. Further, Experience Builder does not produce this error when the web scene in question is added to the map widget, so I'm inclined to move forward without spending additional time on the error with ESRI support. So far, I've checked/done the following:

What is the source data? If eGDB, you may try to copy to FGDB first, then run the check geometry tool.
My experience is that Check/Repair geometry still does not work on Enterprise data (even though it is supposed to).

Thank you for your reply. The source data is file geodatabase and I ran check geometry in a new one I created. I'm going to create some features in ArcGIS Online, removing Pro publishing from the process, to see if that helps.
