All,
We have the latest ArcGIS server installed on a RedHat machine, and we're getting hits from our Nessus scans on 4 semi-older Java plugins in the /home/arcgis/server/.Setup directory.
Can this directory be removed with no impact to the server? If not, is there a patch for this somewhere?

Yes the directory that holds the ./Setup script and files can be removed after the installation is complete. Just make sure that the directory isn't the core ArcGIS Server directory (containing folders like framework, temp, tools, usr, bin). If you see those, then no don't remove it.
