Extract LAS removes points after coordinate system conversion

Using the Extract LAS GP tool to change the coordinate system of a las file, I noticed that the new las file has less point count than the original las file.  I would like to have the new point cloud keep the same amount of points.  Am I missing a setting somewhere or is this by design?
