If you create an extension then you can implement IExtension.Shutdown. Extensions are only unloaded when the application closes.

When you call the Intersect method, you must specify the type of intersection you want it to return. The intersection of a polygon and a polyline will usually be a polyline so you should be passing in esriGeometry1Dimension as the 2nd parameter to the Intersect method.

There are two types of feature classes in a geodatabase - stand-alone and those that belong to feature datasets. To access them, use the IWorkspace.Datasets method. You'll have to call it twice - once for datasets and once for stand-alone feature classes. For the datasets, pass in esriDTFeatureDataset. It will return an enumeration of the feature datasets that you will need to loop through. For each dataset, use the Subsets method to return an enumeration of the feature classes it contains. You'll need to loop through this enumeration to access each feature class. For the stand-alone feature classes, pass in esriDTFeatureClass. This will return an enumeration of feature class objects that you will need to loop through.

If you're trying to open a specific feature class then call the IFeatureWorkspace.OpenFeatureClass method.

When you copy the geometry and project it, you don't set the spatial reference. The call to Project will update the spatial reference for you. If you set the spatial reference and then call Project it will not do anything because it uses the spatial reference property to know what coordinate system it is projecting from.

I don't know that there is any way to prevent them from changing it but there is the IDefinitionExpressionEvents interface that has an event you can subscribe to that fires when the expression changes. I imagine you could check the query and set it back.

I'm not really sure what you're trying to say. If you don't fix those errors then your code will not compile. If your code will not compile then you aren't going to be migrating anything. There are only a handful of things you need to do to upgrade the project. The only thing you'll be left with is to fix any errors due to changes in the ArcObjects libraries, such as the two errors listed in the screen capture you posted.
