Checkin Failed with The feature is mutually exclusive Error

I have a very old 9.3 system. Users check out data, edit data and check in. Few days ago, users reported that they cannot check out. I found that the versioning of data is unregistered, so I enabled the versioning. Now, the users reported they cannot check in, "The feature is mutually exclusive. Cannot update shape." is shown. How can I resolve the problem.
