According to the docs, there should be no problem using ArcGIS Server 10.3.1 with arcgis Desktop 10.6.

However, I recently added a few rasters with 10.6 to an old Raster mosaic which was created with 10.3.1. This Mosaic cannot be published now. - no errors, just "cannot read dataset".
So what do I do now?

which says
ArcGIS Image Server is required to share a mosaic dataset or a raster layer containing a mosaic function. This does not only affect the image service. For example, if you have a map document containing a mosaic dataset, you require the ArcGIS Image Server.
which I don't know from your description that you have it.

The Imaging extension is installed. We have been publishing image services with 10.3.1 for a couple of years now. The problem appears to be with the compatibility between 10.3.1 and 10.6 when reading mosaic datasets.

I ran into this issue just recently. Basically once you update a mosaic dataset (previously create by a 10.3 desktop) using a 10.6 desktop, the mosaic dataset version becomes compatible only to 10.6 products or later. Once you publish it on 10.3 ArcGIS server, it wont recognize the mosaic dataset anymore and would give you logs that its an invalid image. The only resolution is get hold of a 10.3 desktop and create the mosaic dataset again and then publish.
