What should be the best procedure after a union

Hello,

After a union of two shapefiles, because I often need to cross information, like land use per municipality,  I use the tool Explode to not have overlay layers and then I calculate the geometry to use the areas on my calculations. 

The thing is, is this the best tool to make sure the areas will be right? without duplicate them? 

It happens sometimes the total area of some municipalities isn't right, like with more area than is supposed and I noticed that the selection I do it's modified when I open the Explode tool.

I don't really understand the question, but as you mention explode you may be talking about rogue multipart polygons.  perhaps Multipart To Singlepart (Data Management)—ArcGIS Pro | Documentation
