Tile cache not appearing at desired scales

I'm attempting to cache an ArcGIS Pro map which contains 12 scale levels or layer groupings. The cache successfully builds, however the output does not look as expected at certain scales. For example, additional labels/features appear in the cache output at scales where these are not turned on in the group layer, or the output itself does not appear at the scale it should. For example, I have trialled caching just a single group layer (250k), however the output cache is not visible at 250k, only from around 1:310,625. 

My data is in GDA94, the data frame is VicGrid94 as is the cache output. I am using my own tiling scheme, not AGOL. I have trialled toggling the min/max scale of the layer groupings to see if that makes any difference (it doesn't), and enabling/disabling the option 'Draw up to and including the maximum scale in scale ranges' (also no difference).

Can anyone shed some light on what is happening, and why my cache won't appear at the desired scales? My colleague suspects Pro might be somehow creating a mismatch between the layer(s) and their IDs, could this be a cause? If so, how would I remedy this? Note that my Project was created via an import of an mxd, should this be relevant.  

This is my first time caching with Pro and I don't recall any similar issues when caching in Desktop in the past.
