Currently its all or nothing when saving edits across multiple datastores (workspaces). This was the simplest solution when faced with scenarios involving multiple datastores in potentially multiple maps. While its technically possible to save a single datastore, substantial changes would have to be made within Pro to make this happen and there arent any current plans to do so. If this is a business requirement I would ask you to make an ArcGIS Idea that we can evaluate.
