Currently, the Clip tool will not allow you to proceed if you have selected input features from more than 1 parcel type (or, more than 1 feature class).

It appears this is they way the tool is designed, and there is an existing enhancement request:
ENH-000170472: Enhance the Clip tool to use multiple feature layers for Input when clipping Parcel feature classes.
The Clip tool definitely needs to support having multiple parcel types selected as the input features. Currently, with this limitation, we have to create 'intermediate' history in order to create the correct remainder parcel. First, we need to clip based on the property parcel. Then, we need to clip based on the original parcel. Then, we need to delete the intermediate historic parcel we don't need or want in the fabric. This creates additional steps and slows down our end to end workflow.
