Creating Map Services using ArcGIS Server

I have ArcGIS 9.3.1 and would like to share content using a web map (including the data in the geodatabase).  My understanding is that I am unable to add a layer package to ArcGIS Online that can be accessible from a web map using ArcGIS 9.3.1.  is that correct?

If this is the case, then I am looking for an alternative approach.  If you have an ArcGIS Server in your enterprise, are you able to create and host a Map Service that can be accessible to the general public?  Can this Map Service be incorporated with the basemaps available on ArcGIS Online and ultimately used in Flex & iOS applications?

Yes this is correct

As long as your ArcGIS Server is publicly accessible, then you should have no problems using it with ArcGIS.com web maps or directly with a Flex and iOS apps.
