Is it possible to upload a file with more than 1000 points?  Does this limitation change with a subscription?

With a paid subscription, you can have hosted feature services that have more than 1000 features. You can upload those through ArcGIS Desktop.

The only way around the feature limit with a free subscription is dividing it into junks of less than 1000.

The limit you might run in to is performance based. Lets say you if have a lot of Polygons the performance will suffer. To fix the performance issue you can upload tiled feature services, but this will cost a lot of credits.
