Analysis tools cannot be performed on map services that are internally facing; the feature service must be externally accessible. The URL to the service must be a public URL, and not only accessible behind a firewall. If a non-public map or feature service is used, an error message that the URL is not accessible is returned.

The feature service must be publically accessible; that is, the URL to the service must be a public URL, not one only accessible behind a firewall. Layers based on non-accessible feature services will not have the Perform Analysis menu choice.

The above statements come from ESRI documentation. Would be nice to be able to allow users to do analysis on internally facing services as well as public services.

Please at least make the following fix:

When in a web map with internal and external map services, the analysis tools allow users to pick both internal and external services from the dropdown list but only the first time the web map is opened. But the internal layers don't work. Can the software be updated so it won't even let users choose the internal layers from the list the first time the web map is created?
