I have a custom print service setup in ArcGIS Server 10.4.1. When attempting to export to pdf, I lose the jpg image logo on all of my maps. Does anyone know why this happens?
It may depend on how the logo is referenced and if the print task can 'reach' it. Check out this post:

Did you have a similar custom print service setup and working at an earlier version of AGS (e.g. 10.3.1)?
awesome, the screen shot is cut off but I think I get the picture. pun intended.
Doesn't work with either, pdf, jpg, etc. I'm guessing it's a print service limitation.
Does this only happen with PDF? What happens if you create the output as a jpg or png? It may be related to this bug, which is really a problem in Windows:
Bug: Picture symbol legend patches, inserted images, and objects fail to draw when exported to PDF, EPS, AI, and SVG
