Have some services that we don't want to spin up on a reboot but aren't ready to delete. We are on 11.2 and noticed the checkbox is no longer a thing...how do we tell server which ones to keep stopped?

The service will stay in the state it was in when the server is rebooted, or when the ArcGIS Server service is restarted. For example, if the service is stopped, it will remain stopped. If the service is started, it will remain started.
Just make sure it is stopped before you reboot.
