Mxd fails to preserve the data source,
Despite that the "Store relative pathnames to data sources" is checked, the mxd fails to preserve the data source, and displays the exlamination mark whe(attached)
We tried to save the mxd as a copy and rename it, but the issue presets to exist.
What might be the issue here?

Why the mxd should be at the root level of the folder, please note that the saved folder is on the root of geomolg folder.

if the geodatabase is in ... Data and the mxd is in Saved, then those 2 folders are at the same 'level' within the structure and therefore are not relative to one another.
drive\main_folder\
\Data
\ data is in the Data folder
\Saved
\ anything in here is only 'relative' to the 'main_folder'
In order for the data to be relative to the mxd, it has to be in the same folder as the mxd or one level down, so do one of the 2
drive\main_folder\
\everything
\ mxd and all data
Or
drive\main_folder\ *** put the mxd in here
\Data
\data in here
In my perspective, as long as the gdb and mx are contained under the same root, all should work fine.
For example, in the screenshot below, the gdb is saved in Data folder while the mxd is stored in Saved folder. If the root folder (Jifna) is moved from a machine to another having the “pathnames” option checked, then opening the mxd from the target machine should work with no exclamation sign. This proves that this structure is “relative”
I do agree with Jamal, it works with me most of the time when the gdb and mxd are contained under the same root, I only faced this issue with the data and the mxd attached in the link below:
