Do we have to recreate any setups from scratch and republish everything to get the correct URL, reverse-proxy setup, Portal for ArcGIS's privatePortalURL, portal WebContextURL, ArcGIS Server's WebContextURL, ArcGIS HUB, etc.

I don't know how this will affect ArcGIS Online. For Portal for ArcGIS, you will likely need to create a new deployment and republish or enlist assistance from Esri Professional Services or another reputable consultant.
