Fully Qualified Domain Name and Machine Name show 2 different App Results

Good Afternoon.

One of our team members created a portal WebApp, however the layer controls were not displaying when using our Fully Qualified Domain Name URL. The layers panel would be empty. We switched to our Machine Name URL and the Layer Toggle Controls worked! 

Is anyone else experiencing this issue? Does anyone know why this is happening and how to get the fully qualified domain name to work properly?

Is this a custom app or one created  using the "Create" menu in the Content tab of Portal? If created through Portal, are they viewing portal from the web adaptor URL or the internal (Port 7443) URL?

Our colleague created this app by first creating the WebMap then using the option within the webmap to create the webapp, I assume he clicked the share button then chose the WebApp. But the sequence he used was...

1. Create WebMap.

2. While in WebMap. Create WebApp.

How is the web adaptor set in Portal? Is it with the FQDN? 

When you open the web app, the login window prompts, and ask you for credentials ?
