I couldn’t figure out why “data store” registered by portal can’t be unregistered

You need to log into the Enterprise Portal as the user that created that DataStore connection, go into the item details, Settings, and down at the bottom of the Settings page, uncheck the box for the connected server. Once the DataStore is no longer connected to ArcGIS Server, it can be removed via Enterprise Portal.

Only DataStores added through the ArcGIS Server Manager can be removed through the Server Manager. All other DataStores need to be removed through the Enterprise Portal

I have the same problem, but the checkmark is grayed out. Status says "Not Available". The database does not exist any longer, I need to unregister the connection...

The solution provided by @ReeseFacendini worked for me. You have to find the data store item in your content then as mentioned go to the Item Details -> Settings next to Servers click Edit Servers and uncheck the box next to the list of servers that should be able to access the data store, then save. Once this is done your portal registered folder will be removed from you data store.
