Yes - ArcGIS Pro is included in the Nonprofit desktop bundle. Below our instructions on how to access.
Onboarding – Steps for Administrator (your current IT Administrator will need to update your permissions in My Esri to administrator as well)
Invite Users to My Esri (to allow Download & e-Learning access)
Assign ArcGIS Pro licenses in ArcGIS Online

Enable Esri Access
Once the users have been assigned licenses in ArcGIS Online, the usernames will need to have Esri access enabled, as in the steps here: Enable Esri access for members

Download ArcGIS Pro
Once you have been granted access to the My Esri site, sign into the My Esri site (https://my.esri.com) and under the “My Organizations” tab, select the Downloads menu and then “View Downloads” next to ArcGIS Pro. I have included a screenshot below for reference.
