Intersect not capturing all points

Question

I intersect a point feature class with a polygon feature class, and the resulting intersection does not include all of the points it should.

In the image, the blue points and the green polygon are my input layers. The red points are the resulting intersection. I'd appreciate any help getting this right.

Hi Andrew, from the screenshot it looks like you are working with ArcMap‌, is that correct?

If you can drop a zipped FGDB or a sample that reproduces the issue here I would be happy to take a look.

I've just noticed that the new intersected layer is including points outside of the intersection.
