Can the Naperville demo asset packages be generated in a file geodatabase?
Or do UN's have to be built from scratch in file geodatabases?

Yes, they can be applied to a UN in a file gdb. The latest solution has a task in the project that will walk you through the process or you can just build a file gdb stage it then apply asset package with Naperville data.
