After federating my Server with Portal, my Flex Viewer application prompts for a user name and password. However my portal credentials don't work and the application is now unusable. What is the solution?

It's strange that your credentials are not working. One way around this so that you're not prompted for credentials is to append a token onto the service in your Flex Viewer. See the following link. Once you go to your services directory and generate the token, you can update the URL in your flex viewer app with this token. Ex:
http://myServer/arcgis/rest/services/Parcels/MapServer?token=klkjavew98732nlnva-0892342l3knv98y34230r07vlk2j..
