Layers Missing in ArcGIS

Does anyone know why new layers added in ArcGIS will not save after closing? I reopen the file and they are not there. Do I have to right click on each layer name and select Save as Layer File?

Is it for all layers or just a select number?

Could be a permissions issue for where the project is stored?
