I was expecting ArcGIS Pro to behave like ArcGIS Online Web Maps. When I bring in any Map Service, I can't figure out a way to change the definition query on layers. Is this not supported functionality?
Example Map Service that can be filtered in a Web Map but not in Pro 2.8.3

Was there ever any resolution on this for you @Matt-Huser? We've run into the same issue (it's not efficient to bring every one of the layers in the map service into Pro separately).
Thank you! Yes, I can confirm this works but adding a single layer at a time is not an efficient workflow. I'm curious if this discrepancy in behavior between the Web Map and ArcGIS Pro when working with Map Services is expected behavior or a bug.
You could add the respective layer directly to ArcGIS Pro.
e.g.
https://livefeeds2.arcgis.com/arcgis/rest/services/GEOGLOWS/GlobalWaterModel_Medium/MapServer/0
Definition Query should work with these layers.
