Need more specifics but here is what is supported:

AppStudio version 1.2 (To be release soon, end of June 2016)

- You will be able to log into AppStudio using your portal credentials

- All your AppStudio apps will be stored in your portal

- AppStudio Player will work with your portal

- All templates will work with portal webmaps/maptours/feature services

In all versions of AppStudio:

Inside the app you can always consume resources coming from portal. There is a full fledged Portal object that supports query, authentication, credentials etc... that you can make use of in any appstudio app since its part of ArcGIS Runtime.
