Problem with distances in custom tool

I have made a tool using arcpy that creates grids in polygons with shapefiles as input and output. Depending on which file I use the distance between the points on the grid exactly half of what it should be. The one with half distance uses WGS 1984 geographic coordinate system while the other uses SWEREF99.
