I applied the clip tool with the input of a functional class polyline and the clip feature is the state highway system polyline. The output is missing many areas of the polyline where it should appear. Does anyone have any idea what this could be?

I'd take a closer look with the zoom to verify that the clip feature matches exactly the input polyline. If not you could fiddle with XY Tolerance under environment variables (careful cause you'll loose accuracy) or carry out a small buffer on the clip feature to make sure you clip all the vertex of the input polyline.
