What GP tool are you using? There is an Append Annotation Feature Class GP tool that you may wish to investigate.
Annotation feature classes are supported in Data Loading Tools. I would suggest reviewing the below help, as there are some nuances with annotation such as certain fields are required, and older versions of annotation should be upgraded.
