I want to make some change to the template for I don't have to change it for every new survey I create. Specifically, turn off the input popups and apply conditional formatting to colour begin/end groups.

The templates and samples are stored in AGO and shared publicly, therefore you are not able to edit them or make a local copy that can be used in Connect.
That being said, we are planning on introducing the ability to set custom template location, mainly to support On-premises installations that do not have access to the internet and therefore AGO. This will likely be available later in the year.
