After running a "Repair Version Metadata; in  Ms SQL Server ArcSDE 10.4  in an editable database with several versions we received the following error message:

All versions already reference valid states.

0 lineage entries with invalid state ids removed.

0 mvtables modified rows with invalid state ids removed.

In this case, it is better to contact Esri  Support as mentioned in error message.

What is the geodatabase version you are using.  Have you tried compressing your geodatabase.Is there any error during compress.
