I am building a custom web application and I have 2 layers that I want hidden in the legend. Both layers have been selected to be hidden in the web map. Is this a limitation of the web app or am I missing a step?

To clarify, when you say "custom web app builder" do you mean Web AppBuilder for ArcGIS Developer Edition? And if so, what release are you using? Also, what kind of layers did you "hide" in the web map that are appearing in the Legend widget?
