Does the Portal health check say that all is well if the federated hosting server (AGS) is still halfway through starting up all the ArcGIS Server processes?
Portal's health check will only check the health of the Portal instance, not anything else like federated Servers, data stores, etc.
Server's health check also won't tell you whether specific services are up, only whether the config-store is accessible and the site is up and running.
