Does the “Create Layer from Selected Features” tool store cached data in the feature layer/in the ArcGIS Pro project file?
Or does the layer still reference the underlying FC/table, despite the layer not having a visible definition query?

It's not cached. It points to the same data.

It is useful as a temporary working dataset. Better long-term solutions would be to copy the layer and apply a definition query.
