I have created a custom theme for some Storymaps but realized when using it in a collection, the navigation buttons (after the cover page) do not update to any of the button or accent colors. Is there a way to change the color of the navigation buttons?

Hello Kim,
At the minute, there is no option for altering the accent colors/buttons on the collection when using a theme; depending on the theme, the navigation buttons will either display in a light or dark mode. I would recommend posting on the ArcGIS StoryMaps Ideas page to request adding more customization to collections in future releases.
