Does anyone know if there are any differences between Data Reviewer for 10.3 and 10.3.1? Specifically, I am wondering if I need to update my .rbj files when I upgrade from 10.3 to 10.3.1.

There are nice performance enhancements to several checks at 10.3.1. Generally, you will not need to update your Reviewer Batch Jobs. But there was a really nice enhancement to the Find Dangles check, where you may or may not want to reconfigure that check if you are using it.
