i am using a layer list for my map...if turned off the root layers visibilty then the layers are all getting turned off but the identify task recongises the items as it is independent of the layer list any solution how to handle the issue..?

Try setting your Identify Task layerOption parameter to LAYER_OPTION_VISIBLE: IdentifyParameters | API Reference | ArcGIS API for JavaScript 3.19
