Jumbled Pop-ups in ArcGIS Online Maps

I have a published mxd file with several point layers. In my arcgis web map

(http://ridemgis.maps.arcgis.com/home/webmap/viewer.html?webmap=b24d6c60ff3a4947a14fbd15a66390c6

they appear as a single layer (Regulated Facilities) with sub-layers. Each of the subs has a pop-up configured. If I go back to my mxd file to add, delete or change the order of the layers the pop-ups get jumbled in the webmap. What I mean is that I'll click on a feature and the pop-up will reference a different layer. Is there a way to prevent this?
