I'm trying to use the Layer list as the main display for selecting features widget. It seems to not load in all the layers or work well with the selection tools I have.

It's hard to tell what's going on from the screen shots. Is there any errors shown in the console? Are the layers missing from the Layer List in the Map.layers collection? The Layer List is designed to reflect whatever is in Map.layers. Which version of the API are you using?
If you can provide a repro case I'd be happy to look closer.
