If I export the same feature class to my local PC and run the same calculation there, it takes less than 30 seconds. Surely this can't be the expected behavior for ESRI's chosen versioning architecture going forward?

I hope you are well. What are the versions of your Enterprise, Enterprise Geodatabase?
Are you using ArcGIS Pro from your device or you are attempting to use ArcGIS Pro inside the Portal/Server Virtual Machine?
Is your Enterprise Geodatabase in the same environment as Portal/Server?
Please keep in mind that the calculation which takes 30 seconds is an export of your data on a File Geodatbase which is local. Compared to the situation you explained in the title, there could be many things which might cause the delay.
