I want to duplicate one of my existing Map Journal to try out different things with it. How do I save a copy of it?

There is no way to copy a Map Journal from Map Journal builder or ArcGIS Online yet.
We are working on adding that feature, it's high priority for our next release. Stay tuned!
In the meantime, here is the easiest way I know:
Your new Map Journal reference the same maps and medias.
Besides that everything is duplicated (narrative content, global settings, section configuration) so you can truly experiment.

When you save your original map, a dialog box will appear that says "Application Successfully Saved."
Copy the http link under "How do I get back to the builder interface?"
Then navigate to your My Content list of folders etc. (http://egeo.maps.arcgis.com/home/content.html)
Click Add Item > An Application
Then paste your URL (the http link - it should like something like: http://bit.ly/8k2b4AsP ).
You will also have to fill in a title (this should be a different name to your original map e.g. Map2) and at least one tag.
Click My Content again (in the top title bar).
Voila!
Ok, it seems that my idea above works, but only on the surface. The new "copies" are more like shortcuts to the original, so you would have to change the bitly to truly create a new application.

Is there a way to use the ArcGIS Online Assistant with enterprise logins? I seem to only be able to login to Assistant using an ArcGIS Online account, which I've added to our organization.

The assistant should be updated later this month to support Enterprise login (cf. Copy Storymaps · Issue #60 · Esri/ago-assistant · GitHub))
This seems to work on the surface, but afterwards all layers that have been shared from outside arcgis online become inaccessible when I do it. Even trying to add new stories to the map doesn't work, all the content from outside arcgis online is inaccessible. I am getting the following error message:
Unable to establish a secure connection to the layer. The layer, DOF_LI_ONE, cannot be added to the map.
What could be the underlying cause? Everything works fine in the original story.
