It seems the "Version Differences" tool (which is *really* valuable in ArcMap) is slow to un-usable in ArcGIS Pro. At least in Pro 3.3. Is this a known issues that has been improved in later versions?

Hmmm...in your graphic are you using a Utility Network and branch verisoning or are you using traditional versioning?
From a traditional versioning perspective, there are some QA/QC workflows to that should be run regularly as documented in this web page - Using Python scripting to batch reconcile and post traditional versions—ArcGIS Pro | Documentation If these items are not being run regularly, then I can see a slowdown of many functions in ArcGIS Pro.
Next, is the database on a file share or local on disk? If a networked file share, then is there an issue with the network speed or connectivity?
