Can't delete Shapefiles because of dependent files

When a user uploads a shapefile to ArcGIS Online they end up with a Feature Layer and a Shapefile. If we try to delete the Shapefile (which is basically a duplication of the Feature Layer) then we get an error saying:

"These items have other items dependent on them. They must be deleted together"

This is significantly adding to our storage costs. How do we overcome this?

Coming from your other thread, I attempted on ArcGIS Online as well, and I got this here:

Have you attempted to delete from the settings? That may be the difference.
