In your case, Create a copy of WidgetTemplate skin and assign that to skinclass of widgetTemplatee.g. <viewer:WidgetTemplate width="300" height="300" minHeight="300" minWidth="300" skinClass="com.esri.viewer.skins.MyCustomWidgetTemplateSkin">This will not interfere with the default WidgetTemplate that is used by other widgets.Hope this helps.
