Batch Define Projection tool not defining projection for all layers

I have a Revit (.rvt) file that I load into an ArcGIS Pro scene. The scene is in the stateplane coord system and was georeferenced in Revit/CAD. When I load in the file, The Lat/Long positions are correct, but the elevation where the solids come in are not correct. The layers also have an unknown coordinate system when accessing their properties. So, I can define the projection of one of the layers within the Revit file. When I run the define projection on one of the layers, it works and moves that layer to the right elevation. However, when I run that tool, it also applies the coord reference system to the rest of the layers. This is great, but the rest of the layers do not adjust in elevation. This brings me to the issue. 

I have then tried to run the Batch Define Projection tool. I click on all of the layers I want to define the projection for. When I run the tool, none of the layers change elevation, but they all contain the coordinate reference system I want. I can confirm that the Revit model is not just "draw" at that elevation, as I then have run the Define Projection tool on a single layer after the Batch attempt, and the layer then moves to the correct elevation. 

 

Please let me know if you have had this issue in the past with the Batch Define Projection, or if there is a way to Define all layers projections by not doing them manually. 

 

NOTE: I do not have ArcGIS Indoors. But ArcGIS Pro out of the box can handle what I am trying to do.
