So I have a layer in ArcGIS Server and I have a geometry in JSON (ArcGIS Server) and I want to find out if it intersects with my layer. How do I do that? I want to intersect with a Layer as opposed to an entire MapServer.

You can use Query on the layer and feed in your geometry. If results count is > 0 you have an intersect.
Sample server query test page:
Example with point input:
-100,40 : no results (empty objectId's) , no intersect:
-117.8,33.6 : one result (one entry in objectId's), so this geometry intersects:
